Yes, typically the protein needs to be a certain evidence level backed by RNASeq or cDNA/EST data to provide a gene model. If we can't make an
alignment of the protein to the genome though, there will be no model to build. The genebuild process will attempt a number of alignment techniques - 
for a more detailed look at the process used for the chicken annotation is in a document at:
