Many protein features such as PFAM or Prodom domains are attached to translations rather than to genes as such, so one may need to work through the gene->transcript->translation relationships to get at them.

Related to this question, does ensembl provide any annotation about the basic functional classes for a gene of interest? for example: enzyme, transcription factor, receptor, ion channel, transporter?
