Thank you, now all is clear!

The script is fine (it doesn't work only because it uses absolute
paths to other tools btw), it was a good kickstart to write something
suited to our task. As a matter of fact (and as a computer scientist,
so it will become clear why I hates that genomes have two strands :) )
I'm a big fan of APIs and I'm trying to convert all my colleagues to
them.
