[ensembl-dev] Functional info on less characterised transcripts

Hi all,
I have recently rolled out a new in-house microarray annotation system
based on Ensembl.
I have raised a lot of questions when trying to fine-tune the system to
end-user requirements but overall it is infinitely better than our
previous one and is producing much more data at a much higher resolution
(which says good things about Ensembl).
One of our functional analysis team told me yesterday that from his
perspective, less characterized transcripts are no good to him because
he can't include them in his functional analysis.
I'm just wondering - what sort of data is stored in Ensembl for these
transcripts? I'm referring to the clone based sequences that are
generally annotated as novel/known/putative processed/long non
coding/protein coding RNAs etc.
Can I pull info that could potentially be used to include these in
existing functional analysis workflows?
